If you do not want "Mark as Done" attached to Activities and Resources in your courses, you just need to go to the Gear Box on your Moodle page and Click Edit Settings:
This will bring you to the course settings page where you just need to Scroll Down to Activity Completion and under Enable Activity Click No.
After doing this, scroll down and Click Save and Display.
